Development of an SNP-based Multiplex PCR Assay for Rapid Discriminationof Commercial Hairtail (Trichiurus spp.) and Their GeographicLineages

  • ABSTRACT

    Hairtail fishes (Trichiurus spp.) constitute economically important marine resources that are widely consumed in Asian countries; however, species-level identification is often difficult because of their highly similar morphology and frequent processing. This limitation increases the risk of species substitution and seafood mislabeling. In this study, we developed an single nucleotide polymorphism (SNP)-based multiplex polymerase chain reaction (PCR) assay for the rapid discrimination of commercially important Trichiurus groups and their geographic lineages based on mitochondrial cytochrome c oxidase subunit I (COI) sequences. Sequence analysis showed that samples from Korea, China, and Japan corresponded to Trichiurus japonicus, whereas those from Venezuela and Dubai corresponded to Trichiurus lepturus. Samples from Oman and Pakistan and those from Senegal showed high similarity to Indian Ocean and West African Trichiurus sp. lineages, respectively, indicating that these groups could not be confidently assigned to a single described species based on COI data alone. Phylogenetic and haplotype analyses further revealed clear genetic differentiation among groups and regional variation within species. Overall, we developed a lineageassociated SNP-based multiplex PCR assay capable of generating distinct amplicons for each group in a single reaction. This method provides a rapid and cost-effective tool for species authentication and traceability of commercial hairtail products.
